Improve this answer. I loved Frog also but yeah, Magus is way too cool. Plus having some rivalry in your party brings a little extra something to the story. Magus is to strong to pass up. His Dark Matter attack will be hitting all parts of lavos for over 2k.
I have chose both options but typically side with magus his spells can't be beat My usuall team is Chrono, Marle, and Magus. Wait, you guys are talking as if you lose Frog if you get Magus to join.
It's been awhile, but I know I've had a party with Frog and Magus. Anyway, to answer your question I had him join. But Frog is better than everyone Yeah, my first post in the site is about Crono Trigger, i remeber that i save in that part and play it both ways, first with Magus on my team, then without him, he is to damn strong, Crono, Magus and Marle were my most used team for the rest of the game and in the final battle.
Totally have him join, if only for completion. If you take him with you, you'll be able to add all his techs to your tech list, but you'll miss his bestiary entry. There is a trick though that will allow you to do both in a single playthrough, although it isn't easy on a first playthrough.
You save your game before you fight Magus. Defeat him and then proceed to kill Lavos and see the ending. At the end you'll be prompted to save to the system file, which is just a log of all the extra's you've unlocked. Once you save, you can reload your file from before you fought Magus and still have his Bestiary entry, and credit for the ending you saw. You cannot save at any time after you kill Magus. You have to wait till after the ending when it prompts you to save your data.
Only then can you save or this won't work And that is pretty much all there is to it. The meaning of life is to suffer and be miserable.

It does give a slightly alternate version of ending 1, where Frog appears in his human form. But I actually prefer the ending where he joins you and if the DV is any indication, that one is the cannon , and if you kill him you miss out on one of the better characters and the only one who can use every type of magic.
